When making a skin that replaces some of the lineart of a pet, do I erase the relevant original lineart, highlights, and shading layers? For example, if I replace a head with a skull, should I just draw the skull and not edit any of the base? Or edit the base to make the skull appear right?

It depends on what type of skin you are creating, normal skins have to have lineart intact, deluxe skins can edit lineart minimally, and custom skins can replace the entire lineart.

I'd personally recommend changing the base for where the skull is if you want it to look "right" as you said. It's really a personal preference thing though. c: As Digital said too, you're limited on what kinds of lineart changes you can make by the type of paintbrush you use. ^_^
